Are these square shoes for the bottom or top of the balusters? If bottom, how do you secure the baluster and shoe to the wood staircase?

For both top and bottom. You secure/glue the baluster to the staircase then tighte the set screw on the shoe to the baluster.

What kind hand rail would i need to attach to rails

Makes no difference, you drill holes into rail, then insert the baluster, with the shoe on it, then tighten the set screw on the shoe. I also put silicone epoxy in the hole to stabilize baluster.
