How do you clean this?

You have to empty each section separately and wash it so the two don't ever mix. It should not need much cleaning unless the vinegar you use has a sediment.

Where can I get replacement corks?

I have found them at dollar store paired with inexpensive jars. However you can shave a wine cork as well.
