Q: What is the Difference between this and version 2?

There is probably not any significant difference. Just a couple of pieces and / or Graphics

Q: Aren't some of the screws too short? We can't even lock the battery assembly

As he said sort the screws and make sure you are using the correct ones. The longest ones “by just a bit” are to hold the ends of the battery pack in place.
